I don't really understand the reason to do that. You don't need to use Roundcube, even though the account is setup.
With IMAP protocol you can have multiple devices syncing e-mail with the mail server and this is how I use it: Postbox (or Thunderbird) on multiple computers (dektop, laptop), smartphone, tablet, web client... and of course Roundcube in epesi. Only in epesi/Roundcube though you can archive e-mails. See this for more info: http://www.epesi.org/E-mail_management

That's fine - I use RC mainly to archive e-mail, all other tasks (composing, replying etc.) I do in Postbox: http://postbox-inc.com/

I understand what you are trying to do. When no e-mail account is set for the user (no Roundcube e-mail setup) an e-mail field under contact (or company) will force "mailto:" to use your default mail client (in your case Thunderbird). When the account is set then clicking on the e-mail link uses Roundcube as e-mail client and opens a compose message window.
You would like to have a switch for "mailto:" handler to use Thunderbird (or other desktop client) or RC in epesi.
Let me see what we can do about it. Probably an applet on the dashboard would be the best way to do it. I think that we can utilize the existing "Mail Indicator" applet for this:
Until then your only option is to disable RC account but not delete it. Open admin panel, Record Browser, find Mail Accounts recordset and your e-mail account and deactivate it (this is lazy delete), and when you need to use RC again just reactivate it:
